Download the latest version of Adobe Reader (9.1.1, NOT 9.1). In Adobe Reader 9: Click 'Alter', 'Preferences...', "Web" (In the sidebar), Uncheck 'Permit quick web view'. This is almost definitely an issue that was caused by installing the flash player since this is all I did between the time it was working and wasn't. If I right click the link and 'save as' I can open the pdf file outside of IE 8.0 with Acrobat 9.0 when this happens.
